That extra winding is for the filament of the microwave tube, around 6 VAC at some amps.
Do not short them.
If they bother you, try and remove them or cut the leads as close to the core as possible.

like this, is ballasting still an issue? Doesn't the variac, itself, act as a
ballast as long as I watch so that my amps don't go too high?
