You can measure the primary with a scope very well and see a lot of what goes on. If you want to measure the secondary, I would suggest Terry's plane wave antenna and a scope. the antenna is simple (just a capacitor divider). You can make it with wire, blank pc material, super glue, and another pcb that is copper clad (for the ground plane). Just be sure your dont burn up that $18K scope. It probably has a max of 500V on its input channel.
You also have Dr. Resonance's procedure. Don't know about +-1KV accurracy but this is a start.
