My advice would be simple, Split the winding onto multiple (10 or more) stacked bobbins, so that each small bobbin has a percentage of the voltage across each, that way you don't have to insulate each of the layers against the full potential across that layer.

If you don't use bobbins remember to leave a large gap at the end of each layer for your layer to layer insulation. Use a value much larger than 2.5Kv per volt as surface tracking is much more likely to breakdown than air-air arc over.
