It doesn't matter how they connect in series. Mine connect core1 to core2
and outer2 to outer3 just because the connections were more convenient.
Yes, the primary and filament windings are left in place and have no effect.
Be sure they are open circuit. I have also used 4 MOTs in series with good
results.
