I gotta take a guess and hope that I don't learn something too flaming..  

answer: No, it does not make a difference.
The usual flat primary does not lie in the same plane as the secondary.
The primary and secondary are always 180 degrees out of phase regardless
of winding direction.

I would get a second opinion.  :-))
