Maybe unstable oscillator? this might be the case if this cycling happens
while there is a _constant_ arc drawn from the secondary. You can check
this with your oscilloscope or frequency counter.

It may also be due to the arc loading down the sec and changing the
secondary resonant freq. When the arc is at maximum length, the driver
is max out-of-tune, so power delivery to the sec is at minimum and a
fluorescent lamp nearby would glow dimmest. When you break off the arc
then the driver & sec are in-tune again, and power delivery is at its max.
