Yes! The energy in the primary tank cap goes up as the square of the gap
voltage, and the overall TC spark length is also sensitive to the number
of pulses per second. 3 KV less in the primary circuit can have a big
impact.

How about putting the 12 and 15KV in parallel? 

Nope. They need to be the same output voltage.

Sounds like some vacuum gaps may be in order in addition to a batch of
series gaps. If you've got a source for compressed air, and air-blast
gap is also a potential solution. Check the files and archives on the
Tesla Site for earlier construction hints on spark gaps:
