Don't tie the shield to the RF ground! Tie it to the 60 Hz AC ground.
Don't let it float...

The 40,000 V wire is better for low current hookups between the HV
transformer, protection circuit, and to your sparkgap. Use heavy gauge
between your sparkgap, tank cap(s) and TC primary. If necessary, slip
the heavy gauge wire through 1/8" thick clear vinyl tubing (in the
plumbibg section of your local HW store) to provide additional
insulation.

Drilling through the wood should be OK for the ground connection. The
inner primary line will have high voltage/high current - make sure you
have adequate clearance between the primary, the tap, and any other
conductive materials. Make sure you've sealed the wood base with
multiple coats of polyurethane varnish. If you DO decide to pass the
inner primary line through the wood base, insulate it where it passes
through with either vinyl of polyethylene tubing. Otherwise you may get
relatively long flashovers and splintering along the wood fibers...
