Sure, it happens. You are probably running high on inductance. Coils "do" run better and typically between 2% and 5% high on primary inductance. This "is" running out of tune when the tune point does not include spark loading. The sparks add C to the resonator, and thus, the primary L must increase. I once had a coil that ran best at nearly 13% high on L. That was extreme, but it seemed to like it. Paul Nicholson once asked with the TSSP group of guys about where they run their primary taps and I think it was unanimous that they ran high on inductance for smooth and best performance. This is why Javatc has a "% Detuned" output on the primary and identifies if it's "high" or "low" on primary inductance.

did this weekend was increase my top load.  I resized my 6x18" toroid to
6x21".  This toroid is stacked below my 7x23" toroid.  When it came time to
re-tune the coil I just did it experimentally.  To me performance seemed to

good as driving it with as much inductance as I could get out of the

56".

I'm fairly certain the numbers I've put into JavaTC are correct.  They
haven't been wrong in the past.  Was I running the coil out of tune, or is
there something I could be missing?
