I beleive your problem has to do with the voltage you are using.  With your 
cpacitor size and primary voltage, optimum power would be around 2000-3000 
watts.  Increasing the voltage (6 MOTs) would allow you to get around 8000 
watts, along with higher cap voltage.  This would be running the MOTs at 
max current (if they put out 2500V each), which would be my guess why 
you're not getting nice big arcs.  Thats all that I can think of for your 
problem.
