Ummm not always...

My twin system had the same coils for each.  The primaries were both wound 
the same direction, as were the secondaries.  But yes they do run out of 
phase.  Also, if you can run a single unit(1 primary and 1 secondary like a 
normal TC with the intended toroid) then you will find with the second coils 
added on, you will actually tune in less turns on each coil.  With my small 
twin setup i used 8 turns with a single coil, and only 3.5 on each primary 
when i had both coils together, and all other things being equall.  I would 
leave those inner turns! I took mine away once and the efficiency dropped 
terribly.  Did you have problems with arc over?  My large 1800VA coil only 
has a 1" radius between the 6" secondary and primary, and they are on the 
same level, no problem.  Good luck,
