Well, each has an advantage.  50 -1kv caps is easier to assemble and will 
probably have a higher capacity.  1000-50v caps would be easier to repair 
since you could remove one "problem cap" and replace it cheaply.  However, it 
would also have higher resistance since there'd be more wire involved; which 
means it'd get hotter.  In short, use former of the two choices.
