Your bigest problem is going to be insulation, microwave transformers are 
just not designed to handle much more than the 2500 V or so they put out.
Also be aware that just about every microwave transformer has one side of
it's secondary connected to the core, when you start hooking a number of 
these in series, unless you disconect the core connection it's going to 
lead to hot cores! Did you see my post on 'kicker coil' driven Tesla coils, 
it seems like they would be a viable option in you area.
